99% mods will disable achievements as most mods switched to paks.

In fact they can even do it in Factorio; there have been several dll mods that circumvent the achievement disabling. Other games that have mod support don't bother disabling achievements, and I've never seen it become a problem.

Enabling unlocks

In Afterbirth+ and Repentance, having any enabled mod will disable the ability to unlock any achievements to encourage new players to play the game without any. To enable unlocking achievements with mods enabled, you need to defeat Mom at least once with all of your mods disabled.

A separate instance of achievements will be used when mods are installed and earned achievements will not register with Steam. In multiplayer, achievements can only be earned if the player has spent more than 50% of the time online.
